Another user brought this up in an email as well, and I finally understood what's going on.
My answer:
The problem is that when a RemoterFusion connection is established, and the system has two monitors, all mouse events are handled by RemoterFusion (not by the built-in VNC server). This needs to happen in order to provide multi-monitor support. The problem with scrolling is that I failed to include scrolling support in RemoterFusion.
I'm going to work on this right now. I'll let you know when I have a fix (hopefully tonight at some point).

That fixed the scrolling on one and two monitors. Looks like it doesn't scroll in the Lion "Normal" direction.

Did you forget SoundFlower?

No, I haven't forgotten about the soundflower popup thing. I work on issues in a first-come-first-serve basis, but this scrolling issue was high-prio.
I'll work on it real quick now. Since I'm in the same area of the code, and you brought it up.

SoundFlower works.

Scroller works.

Using the Scroll Button initiates the one finger scroll, but it's backwards.

Also RemoterFusion crashed several times while scrolling, both with the Scroller bar and the Scroll button.

One additional clue, it seems to crash when the end of a window is reached.

thanks for all the info. Still can't recreate it though. What do you mean by reaching the end of the window? While scrolling? scrolling all the way to the end of the scrollable area?

Could you get the .crash file from ~/Library/Logs/CrashReporter (Note: ~/ means your home directory)
It will be named "RemoterFusion_date_computer.crash". It's plain text, so simply post it here if possible.

end of the scrollable area - yes

Doesn't seem to be any crash log.
