I am using Remoter 1.0.4. I have multiple windows open (1 VNC over SSH, 2 RDP). When I click the red x to close one of the RDP windows, I get prompt asking if I want to close the window. I click Yes, and all 3 of my windows are closed. They don't appear to disconnect, because if I go back to the Remoter window and select the host it instantly brings the window back (I don't see the "Connecting..." message).

Actually, it appears that closing any window will cause all session windows to close. With a remote session open, click the button on the main Remoter window to edit a session. Click the red x to close the settings window, and any remote session windows are closed/hidden, but not actually disconnected.

Yes, thank you for the report. This is getting corrected for 1.0.5. This bug was introduced, as part of a fix for an issue where closing windows wouldn't always close.
